Subject: [PATCH] docs: fix Mintlify-incompatible links in security docs

Fix relative .md links to root-relative paths without extensions
as required by Mintlify docs system.

Changes:
- ./THREAT-MODEL-ATLAS.md -> /security/threat-model-atlas
- ./CONTRIBUTING-THREAT-MODEL.md -> /security/contributing-threat-model
